Somehow I am not comfortable putting the main navigation at the action
area - mostly this area (in home) is saved to put branding/marketing kind
of stuff, which changes with time, season, by policy, etc.

What are you tring to achive by putting flash thing there? Let me guess -
1. Providing sub nav, 2. giving me a glimpse of parent category (probably
marketting/branding stuff). Combining two things together is probably not
a good idea from the point of view of consistancy and extensibility of UI.
Consistancy - because, you are loosing the navigation layout when I get
inside. Extensibility - because, tomorow you may have to publish some
other story there, where will you move the navigation then?

{Opinion 1} Probably all the elements that are currently on the homepage,
can just be moved arround the same place to organize it better.
{Opinion 2} Prefer the navigation to be layed out horizontally close to
header, than vertical one (as you have used on inside pages)
{Opinion 3} Those links at the bottom - organize them is same manner as
you are doing it everywhere. (remove them completely if you can <snip>,
except that last line with copyright notice)

I am refering following on the same lines - Novell.com, peoplesoft.com,
JDedwards.com.

Use the same principle, KISS - Keep It Simple, Stupid!
