For simple stuff, I use some of the numbering conventions (Harvard, Legal,
etc) used in outliners.
If I'm using GoLive's site prototyping/diagramming tool and have a need for
grouping then I can add a three-digit prefix to cluster in-group items
(ABC.1.1.2.3.n).
For large-scale enterprise stuff (where recalcitrant managers who need
'proof', profuse amount of 'documentation' and the false sense of security
of minutiae), I use the dot-notation of OO languages, with namespace.
Project.Page.Component.Item.SubItem(n)
ABC.10.04.06.2
This might be, for example, the second dependent item (a button) of the
sixth item (a button group) of the fourth component (a nav bar) of page 10
of project ABC.
This would you give you pretty much the flexibility and depth to describe
any sort of organization scheme, as well as the panache of looking
'scientific'. :-)
But, in general, I try to stay away from complex diagrams that require such
complex numbering schemes to begin with. Like unique ID numbers in
databases, this stuff should not really be for human consumption.
