Have you looked at http://www.creo.com/sixdegrees/ ?

I personally have not, but am intrigued with the idea.

The starting point for a taxonomy would be to back some of your 
topics out a step so you have Nouns, Adjectives and Verbs. Instead of 
Card Sorting Tools, you have a category for Card Sorting and another 
for Tools (and say another for Processes). Then it's fairly easy to 
relate them in a database with a front-end of your choosing.

But 3000 "things". Ouch.
