first, are you talking about wireframes or are you
talking about a prototype?

if you're talking about a prototype, it should be
probably be built using the actual client-side
technology, in this case Flash, since you're otherwise
not really going to have reliable proof of concept or
testbed

if you're talking about wireframes, you should
probably produce your wireframes using the tool you
are most comfortable with

*However* - what is the basis for determining that
this product/content should be built in Flash?  Is it
very animation-intensive?  In that case, you might
want to consider doing storyboards rather than
wireframes for the portion of the content that will
appear in Flash
