Depends on which one.

Paper prototypes: UE (IAs or Interaction Designers, depending upon the 
breakdown)
HTML/Flash prototypes: typically Interaction Designers, but can also be 
Presentation Layer (Web Development)
Higher fidelity prototypes that include dynamic functionality (e.g. 
database calls): typically Engineering

Of course, it all depends upon the breakdown of your team.

I was working with a client for the past couple of months who's UE team 
had this breakdown:
• Interaction Designers: doing IA, Interaction Design
• Visual Designer: visual presentation, look-and-feel, style, sometimes 
HTML and presentation layer
• Web Developer (occasionally): presentation layer, graphics, HTML


Now I'm working with a client who has this breakdown:
• IAs: doing IA and Interaction Design
• Creative Director: strategy, creative direction
• Art Director: art direction, overseeing visual design
• Designers: visual design
• Web Development: presentation layer, graphics, HTML, JavaScript

So, it varies. There's no definitive answer. That's the thing about 
this industry and a good process - it's organic and needs to be able to 
adjust depending upon environment, constraints, and needs.
