As a cross-platform IA, I have found Pros and Cons to diagramming
software targeted to each platform. Omnigraffle is okay, but not nearly
as flexible for prototyping as Visio is, especially when developing an
interactive, clickable prototype. Visio has been established as an
industry standard, yet, as David says, it was not initially meant for
web prototypes, so the retro-fitted diagramming features often leave a
bit to be desired. But, for large site flows, I wouldn't use anything
else.
If you're a die-hard Mac user in a PC shop, I would either recommend
ConceptDraw, which, although not as compatible with other software, does
overcome some of Visios shortcomings, or just simply installing Virtual
PC and using your company's licensed copy of Visio. Illustrator, though
it creates very aesthetically pleasing diagrams and is also an industry
standard, does not offer the same speed that Visio, or ConceptDraw or
Omnigraffle, offer.
