Chapter 9 of the online GPO Style Manual (2000) includes USGS (and others) without periods. The Associated Press  Stylebook subscribes to the same principle, as does Wired Style, beginning on page 125.

Finally, the accessibility guys suggest going lightly on punctuation (except for clarity) on the Web because it (a) takes up space and (b) can interrupt the flow of the scanning that Jakob says we do (and we do!).
